Deck Manipulation refers to abilities that re-arrange the cards on the top of your deck.

It is often used to support a combo that involves the top card of a deck such as the Chain, Gachinko Judge or Vividdraw abilities. Even if used outside a combo, it can be effective as getting Information Advantage. As the order of cards in your deck aren't public information, changing the order of the next cards you will draw can prove useful.
Although it doesn't cause a direct advantage, it can be said that it sets up advantage on future turns.
- You can change the cards put into your mana zone by Mana Acceleration cards such as Faerie Life or Bronze-Arm Tribe
- Before it was put into the Hall of Fame, it was commonly used with Transmogrify to put powerful finisher creatures into the battle zone. These Transmogrify decks were common, represented by decks such as Sapphire Reincarnation or Raiser Reincarnation.
- Putting cards on the top of your deck in order to draw the card you wanted without one of these abilities is known as "stacking", and is obviously against the rules.

- Tempest Baby — Can use cards from your hand.
- Secret Clocktower — Puts a card on the bottom of your deck, as well as drawing a card.
- Necrodragon End of the World — Can put all but 3 cards of your deck into your graveyard.
- Lost Watergate - Can put any multicolored card from your deck on top.
